Update CDK maven and CDK tools to use URI-based repository instantiation

The cdk-maven-plugin and cdk-tools modules currently both depend on the public API of the filesystem package. It would be better if these tools depended only on the dataset API and instantiated repositories by URI. This would be more maintainable in the long-run and enable customers to use the maven plugin with other repository implementations.
